When you are driving around, your diff warms up. when it then hits water, the air inside contracts, sucking in whatever is at the top of the breather. If this happens to be water, the diff oil needs to be changed. Most people extend the height of the breather to advoid getting water in the diffs. It's much cheaper to do the breathers than replace the oil every time it gets water in it.

To add to this, water in the diff will also cause premature wear and diff whine.
